If I understand the Anonymous movement correctly, they are NOT going after scientology as a belief system. What the Anons are going after is the organisation called the Church of Scientology. This organisation, although they claim to be a religious organisation, behaves rather more like a business and cult. You have to pay thousands of pounds for expensive courses, "auditing", loads of books etc. As far as I'm aware, faith and belief SHOULD be free. The Church of Scientology also has a long and sordid history of going after critics, including harassment and litigation (google "Operation Freakout" and "Operation Snow White", and the "Fair Game" policy). There are also persistent and substantiated allegations that the CoS splits up families through its policy of disconnection, and allegations that the CoS has been implicated in the numerous deaths among its members, including the famous case of Lisa McPherson (http://www.lisamcpherson.org/).
There are lots of Scientologists who have distanced themselves from the organisation that is the CoS, on the grounds that they also feel said organisation to be harmful and destructive.
So - methinks Anon is OK as its going after a dangerous cult not a belief system.
