How about we start by developing some main characters like:

the midget (obviously)
FSM
Kansas school board officials
a brilliant meteorologist (we're gonna need a hero)
someone who fights for the rights of penguins
the foreman at the stripper factory (people have so many questions)

Dare I say that we need a Bobby Henderson character profile?!

the Bobby Henderson should be included probably (voiced by himself)
the Midgit (It's too small, i need to make it better and we're fine)
the Noodly One of course (voiced by..well.....we could do it like mormons started their religion:

3.put mic in it
4.come back the next day
5.FSM should have talked into the hat by now
6.get FSM's voice to the movie

But!....

Here's another idea:

-???? years - FSM is shown creating the world from mountains, trees and giant (it was too small last time)

-2005 - FSM is just flying around earth. then he sees Bobby and thinks that he might be suitable person to spread the word.

-2007 - A Bunch of pastafarians decide to make movie about FSM. This leads to Time Paradox.

You need to have it jump around in time. Start w/creation. Jump to 2005. Jump to 2007 and a pirate congregation. Use fuzzy screen to change from Pirate talking about the Gospel to events from the Gospel. Jump to laboratory where scientists look at the evidence for FSM. Junp to science classroom with a pirate teaching FSM. The End.

sorry for the late 'jump-in' and just a side suggestion. How about keeping midgets large, but they become small after they 'fall from the graces' of FSM, kinda like the cyclops back story in Krull.

I'm not much at all on animation of any type, poor in video, but excellent with audio. I mainly use Digital Performer & Peak Pro. Also use ProTools.

How about timeline starting 6,500 years ago, same 'date' as creationists?

*One day FSM is seen flying over the earth, and people are trying to discover is it fake.
*Someone dies, goes to heaven and shiz.
*Scientists finally discover the right formula, while FSM is too tired to change it.
*More weird stuff.

those are just some ideas.

I'd like to see the story of Bobby writing to the Kansas School Board as the main story, maybe in live action, and the explanatory bits done as memories or imaginings with CG.
So, for example, we have Bobby leaving university and pondering what to do with his life.
He has a day dream about the FSM creating the mountains, trees and midgets.
He reads in the paper about the KSB introducing ID into science classes.
An explanatory bit about how he 'met' the FSM.
Maybe a bit where he discusses Pastafarianism with freinds, and their reactions. I suggest they are eating pasta which bobby ends up using for the purposes of illustration. Maybe a short Heaven sequence after this.
The KSBs response to Bobby's letter.
Bobby sets up the churuch of the FSM.
The End (until we make some money to make the sequel?)
The end credits could be shorts of Pastafarians in full regalia saying hi from whereever, or whatever witty things tend to be said in that kind of outro.

In other words, the true general story, but with imaginative segments regarding the creation, heaven, hell, whatever other parts of the adventures of the FSM you care to add.

The voice over should be deep voiced and cheesy ... "In the begining there was Him ... and Him alone ..." a voice like when horror movies are advertised on TV.
